What does the word holy mean?
The Hebrew word translated “holy” comes from a term meaning “separate.” Thus, what is holy is separated from common use set apart from defilement. Holy means mean's different and distinct from everything that is common, it also infers cleanliness and purity.
And they shall teach My people the difference between the holy and the unholy and cause them to discern between the clean and the unclean. Ezekiel 44:23
Should the Pope be called the "Holy Father" or even the "Most Holy Father"?

Books below show that many refer to the Pope as the "Most Holy Father" which is higher than our Heavenly Father.

Calling the Pope by these titles is against the Scripture.
“Do not call anyone on earth your father; for one is your father, He who is in heaven.. Matthew 23:9
It is God who determines who is holy, for the Pope to attribute Holiness to himself, may be presumptuous.

Is the Catholic Church holy or any other Church Holy?
A church may refer to a group of believers or a building. According to Scripture churches that do not regard the commandments of God, but replace them with commandments of men, worship God in vain therefore most churches cannot be holy.
“And in vain do they worship Me, teaching as doctrines the commandments of men.” Matthew 15:9.
God will judge the people in the churches. It is He that will judge an individual’s holiness.
Who is Holy?
God is holy. The Holiness of God is His character. God is holy to the supreme degree. The Bible says:
“No one is Holy like the LORD”1 Samuel 2:2
God therefore rightly sets the standard of what is holy. He is perfect in goodness and righteousness; and therefore He is worthy to be exalted and worthy of our complete devotion.
Who will not fear you, O Lord, and bring glory to your name? For You alone are holy. All nations will come and worship before You, for Your righteous acts have been revealed Revelation 15:4.
Jesus is holy.

Of course, imperfect humans could never attain to God’s perfect standard of holiness. Nevertheless, humans who obey God’s righteous laws can be considered “holy and acceptable to God.”
I beseech you therefore, brethren, by the mercies of God, that you present your bodies a living sacrifice, holy, acceptable to God, which is your reasonable service. Romans 12:1.
A person who strives to be holy reflects this in his words and actions.
“As He who called you is holy, you also be holy in all your conduct.” 1 Peter 1:15.
